EMP501 Employer Reconciliation 2026: Deadlines, Checklist and the New Reference-Number Rule
Twice a year, every South African employer has to prove to SARS that its payroll numbers add up. That is the EMP501 reconciliation — and in 2026 SARS raised the bar on data quality. Here is what employers need to know.
What the EMP501 actually reconciles
Your EMP501 matches three sets of numbers against each other for the tax year:
- The PAYE, UIF and SDL you declared on monthly EMP201 returns
- The amounts you actually paid to SARS
- The totals on the IRP5/IT3(a) certificates you issue to employees
If the three do not agree, SARS wants to know why — and employees cannot be assessed correctly until their certificates are right.
The 2026 windows
- Annual reconciliation (2025/26 tax year): 1 April – 31 May 2026.
- Interim reconciliation (first half of 2026/27): 17 September – 31 October 2026.
New in 2026: no reference number, no submission
SARS no longer accepts EMP501 submissions that are missing valid Income Tax Reference Numbers for employees. If you have staff who were never registered for income tax, that is now your blocking problem at reconciliation time — not just theirs. Registering employees (SARS allows employers to do this in bulk) before the window opens is the single best preparation step you can take.
A clean-reconciliation checklist
- Verify every employee’s ID number, Income Tax Reference Number and contact details
- Reconcile EMP201 declarations to actual payments month by month — resolve any shortfalls first
- Check fringe benefits, allowances and retirement contributions are coded correctly
- Confirm UIF and SDL calculations, including the UIF remuneration ceiling
- Generate and review IRP5s before submission — fixing certificates after employees have filed is painful
What happens if you miss it
Late or inaccurate EMP501s attract administrative penalties calculated on your PAYE liability, and unresolved discrepancies invite a payroll audit. Worse, your employees’ own tax returns get stuck — pre-populated IRP5 data is what drives their assessments.
